### Python Package Implementation Summary

#### Overview
This implementation adds complete Python package building capability to the DEM-Engine project, allowing users to install it via `pip install .` and distribute it as a wheel file.

#### Key Architectural Decisions

##### 1. Modern Python Packaging (PEP 517/518)
- Uses `pyproject.toml` instead of legacy `setup.py`
- Leverages scikit-build-core for seamless CMake integration
- Follows current Python packaging standards

##### 2. CMake Integration
- Added `DEME_BUILD_PYTHON` option to conditionally enable Python builds
- Separate `DEMERuntimeDataHelper_python` target for Python-specific needs
- Minimal changes to existing build system (no breaking changes)

##### 3. Code Organization
- Python bindings isolated in `src/DEM/python/bindings.cpp`
- Clean separation from C++ library code
- Easy to maintain and extend

##### 4. Robustness Improvements
- Multiple fallback mechanisms for site-packages detection
- Works in various Python environments (virtualenv, conda, system)
- Informative error messages

#### Files Modified/Created

##### Created:
1. `pyproject.toml` - Python package configuration
2. `MANIFEST.in` - Additional files to include in package
3. `PYTHON_BUILD.md` - Build documentation
4. `src/DEM/python/bindings.cpp` - Python bindings
5. `thirdparty/pybind11/` - pybind11 submodule (git submodule)

##### Modified:
1. `CMakeLists.txt` - Added Python build support
2. `src/core/CMakeLists.txt` - Added Python-specific runtime helper
3. `src/DEM/CMakeLists.txt` - Added Python module build
4. `.gitmodules` - Added pybind11 submodule

#### Building and Testing

##### To Build the Package:
```bash
pip install .
```

##### To Create a Wheel:
```bash
pip install build
python -m build
```

##### To Test (requires CUDA):
```bash
python -c "import deme, DEME; print(deme.__version__, DEME.__version__)"
```

#### Advantages Over pyDEME_demo Branch

1. **Modern Standards**: Uses pyproject.toml (PEP 517/518)
2. **Cleaner Integration**: scikit-build-core vs custom setup.py
3. **Better Organization**: Bindings in separate directory
4. **Less Duplication**: Refactored CMake code
5. **More Portable**: No hardcoded conda paths
6. **More Robust**: Multiple fallbacks for environment detection
7. **Better Maintainability**: Standard Python packaging practices

#### Limitations and Future Work

##### Current Limitations:
1. Requires CUDA toolkit at build time
2. Platform-specific wheels (not universal)
3. Cannot be tested in CI without GPU runners

##### Recommended Future Enhancements:
1. Pre-built wheels for common platforms (Linux/CUDA combinations)
2. CI/CD pipeline for automated wheel building
3. Separate the JIT kernels from the binary for easier updates
4. Optional CPU-only mode for development/testing
5. More comprehensive Python test suite

#### Security Considerations

- No secrets or credentials in code
- Uses standard library constants (M_PI)
- Proper error handling for path detection
- No command injection vulnerabilities
- Safe type conversions in bindings

#### Testing Recommendations

Since CUDA is required and not available in all CI environments, testing should be done on a CUDA-enabled system:

1. **Build Test**: Verify package builds successfully
2. **Import Test**: Verify module can be imported
3. **Basic Functionality**: Test DEMSolver instantiation
4. **Sampler Test**: Test various sampler functions
5. **Memory Test**: Verify no memory leaks in bindings

#### Maintenance Notes

- Keep pybind11 submodule updated (currently on stable branch)
- Update Python version classifiers in pyproject.toml as needed
- Monitor scikit-build-core for API changes
- Test with new CUDA versions as they're released

### Implementation Summary: Mesh Template Functionality

#### Objective

Add mesh template functionality similar to clump templates, allowing users to:
1. Load meshes as templates (not immediately in simulation)
2. Instantiate multiple mesh particles from templates at different locations
3. Copy/duplicate existing mesh objects using shared_ptr

#### Implementation Overview

##### Core Features Implemented

###### 1. LoadMeshType() - Mesh Template Loading
**Purpose**: Load a mesh as a template without adding it to the simulation

**Overloads**:
```cpp
// From file with material
std::shared_ptr<DEMMesh> LoadMeshType(
    const std::string& filename,
    const std::shared_ptr<DEMMaterial>& mat,
    bool load_normals = true,
    bool load_uv = false
);
// From file without material
std::shared_ptr<DEMMesh> LoadMeshType(
    const std::string& filename,
    bool load_normals = true,
    bool load_uv = false
);
// From DEMMesh object
std::shared_ptr<DEMMesh> LoadMeshType(DEMMesh& mesh);
```

**Implementation Details**:
- Templates stored in `m_mesh_templates` vector (separate from `cached_mesh_objs`)
- Increments `nMeshTemplateLoad` counter
- Returns shared_ptr to template for later use
- Warns if mesh has 0 triangles

###### 2. AddMeshFromTemplate() - Template Instantiation
**Purpose**: Create a mesh instance from a template at a specified location

**Overloads**:
```cpp
// Using float3 position
std::shared_ptr<DEMMesh> AddMeshFromTemplate(
    const std::shared_ptr<DEMMesh>& mesh_template,
    const float3& init_pos
);
// Using vector position
std::shared_ptr<DEMMesh> AddMeshFromTemplate(
    const std::shared_ptr<DEMMesh>& mesh_template,
    const std::vector<float>& init_pos
);
```

**Implementation Details**:
- Creates a copy of the template: `DEMMesh mesh = *mesh_template`
- Sets initial position: `mesh.SetInitPos(init_pos)`
- Adds to simulation via existing `AddWavefrontMeshObject(mesh)`
- Returns shared_ptr to the created instance

###### 3. Duplicate() - Mesh Object Copying
**Purpose**: Create a deep copy of an existing mesh object

**Signature**:
```cpp
std::shared_ptr<DEMMesh> Duplicate(
    const std::shared_ptr<DEMMesh>& ptr
);
```

**Implementation Details**:
- Creates a copy: `DEMMesh obj = *ptr`
- Adds via existing `AddWavefrontMeshObject(obj)`
- Returns shared_ptr to the new copy
- User can modify properties (position, mass, etc.) after duplication

##### Storage and Tracking

###### New Data Members (API.h):
```cpp
// Cached mesh templates (not yet instantiated in simulation)
std::vector<std::shared_ptr<DEMMesh>> m_mesh_templates;
// Number of mesh templates loaded. Never decreases.
size_t nMeshTemplateLoad = 0;
// Last time initialized counter
size_t nLastTimeMeshTemplateLoad = 0;
```

##### Key Design Decisions

1. **Separation of Concerns**:
   - Templates stored in `m_mesh_templates`
   - Instances stored in `cached_mesh_objs`
   - Clear distinction between template and instance

2. **Pattern Consistency**:
   - Follows exact pattern of `LoadClumpType()` and `AddClumps()`
   - Similar method naming convention
   - Consistent error handling

3. **One-by-one Instantiation**:
   - As specified in requirements
   - No batch creation like `AddClumps()`
   - Simplifies implementation and usage

4. **Minimal Changes**:
   - Only additions, no modifications to existing code
   - No changes to initialization logic (templates never cleared)
   - Leverages existing `AddWavefrontMeshObject()` for instances

#### Files Modified

**Changes**: ~60 lines added
- Method declarations (3 LoadMeshType overloads)
- Method declarations (2 AddMeshFromTemplate overloads)

    auto mat = DEMSim.LoadMaterial({{"E", 1e9}, {"nu", 0.3}});

    // Step 1: Load mesh as template
    auto mesh_template = DEMSim.LoadMeshType(
        "path/to/mesh.obj",
        mat,
        true,   // load_normals
        false   // load_uv
    );

    // Step 2: Create multiple instances
    auto mesh1 = DEMSim.AddMeshFromTemplate(mesh_template, make_float3(0, 0, 0));
    mesh1->SetFamily(0);
    mesh1->SetMass(1000.);
    mesh1->SetMOI(make_float3(200., 200., 200.));

    auto mesh2 = DEMSim.AddMeshFromTemplate(mesh_template, make_float3(2, 0, 0));
    mesh2->SetFamily(0);
    mesh2->SetMass(1000.);
    mesh2->SetMOI(make_float3(200., 200., 200.));

    // Step 3: Duplicate existing mesh
    auto mesh3 = DEMSim.Duplicate(mesh1);
    mesh3->SetInitPos(make_float3(-2, 0, 0));

    // Initialize and run simulation
    DEMSim.Initialize();
    // ... simulation loop ...

    return 0;
}
```
#### Benefits
1. **Memory Efficiency**: Load mesh geometry once, instantiate many times
2. **Code Clarity**: Separates template definition from instantiation
3. **Workflow Consistency**: Same pattern as clump templates
4. **Flexibility**: Easy to create and modify copies
## Original file: PATCH_LOCATION_IMPLEMENTATION.md
### Patch Location Implementation Summary
#### Overview
This document describes the implementation of patch location data in the DEM-Engine mesh system. The patch location represents the relative position (to the implicit CoM of the mesh) of each patch in a mesh.
#### Problem Statement
The requirement was to add a data member and associated methods to DEMMesh to store the relative location (XYZ) of mesh patches. This data should:
- Be a vector of length `nPatches`
- Allow explicit user setting
- Auto-compute if not explicitly set:
  - Single patch: location is (0,0,0) (same as CoM)
  - Multiple patches: average of all triangle centroids per patch
- Be transferred to dT at initialization
- Be stored in dT similar to `relPosNode1`, `relPosNode2`, `relPosNode3`
#### Implementation Details
##### 1. DEMMesh Class Changes (`src/DEM/BdrsAndObjs.h`)
###### New Data Members:
```cpp
// Relative location (to CoM) of each patch (vector of length nPatches)
std::vector<float3> m_patch_locations;
// Whether patch locations have been explicitly set
bool patch_locations_explicitly_set = false;
```
###### New Methods:
```cpp
// Set patch locations explicitly
void SetPatchLocations(const std::vector<float3>& patch_locations);

// Get patch locations
const std::vector<float3>& GetPatchLocations() const;

// Check if patch locations were explicitly set
bool ArePatchLocationsExplicitlySet() const;

// Compute patch locations (auto-calculation logic)
std::vector<float3> ComputePatchLocations() const;
```
##### 2. Automatic Patch Location Computation (`src/DEM/MeshUtils.cpp`)
The `ComputePatchLocations()` method implements the following logic:
###### Single Patch:
- Returns location (0,0,0) - representing the mesh's CoM
###### Multiple Patches:
- Computes the centroid of each triangle
- Averages all triangle centroids belonging to the same patch
- Includes bounds checking to prevent out-of-bounds access
```cpp
std::vector<float3> DEMMesh::ComputePatchLocations() const {
    std::vector<float3> patch_locations(nPatches, make_float3(0, 0, 0));

    if (nPatches == 1) {
        // Single patch: location is just CoM (0,0,0)
        return patch_locations;
    }

    // Multiple patches: compute average of triangle centroids per patch
    // ... (implementation details in MeshUtils.cpp)

    return patch_locations;
}
```
##### 3. dT Storage (`src/DEM/dT.h`)
Added a new DualArray to store patch locations in dT:
```cpp
// Relative position (to mesh CoM) of each mesh patch
DualArray<float3> relPosPatch = DualArray<float3>(&m_approxHostBytesUsed, &m_approxDeviceBytesUsed);
```
This follows the same pattern as:
- `relPosNode1` - relative position of triangle vertex 1
- `relPosNode2` - relative position of triangle vertex 2
- `relPosNode3` - relative position of triangle vertex 3
##### 4. DEMDataDT Structure Update (`src/DEM/Defines.h`)
Added pointer to the patch location data:
```cpp
struct DEMDataDT {
    // ... existing members ...
    float3* relPosNode1;
    float3* relPosNode2;
    float3* relPosNode3;
    float3* relPosPatch; // NEW: Patch locations
    materialsOffset_t* patchMaterialOffset;
    // ...
};
```
##### 5. Data Transfer During Initialization (`src/DEM/dT.cpp`)
###### Array Initialization:
```cpp
// Resize to the number of mesh patches
DEME_DUAL_ARRAY_RESIZE(ownerPatchMesh, nMeshPatches, 0);
DEME_DUAL_ARRAY_RESIZE(patchMaterialOffset, nMeshPatches, 0);
DEME_DUAL_ARRAY_RESIZE(relPosPatch, nMeshPatches, make_float3(0));  // NEW
```
###### Data Population:
```cpp
// Populate patch locations for this mesh
// If explicitly set, use those; otherwise compute them
std::vector<float3> this_mesh_patch_locations;
if (input_mesh_objs.at(i)->patch_locations_explicitly_set) {
    this_mesh_patch_locations = input_mesh_objs.at(i)->m_patch_locations;
} else {
    this_mesh_patch_locations = input_mesh_objs.at(i)->ComputePatchLocations();
}
// Store the patch locations in the global array
for (size_t patch_idx = p_start; patch_idx < p; patch_idx++) {
    relPosPatch[nExistingMeshPatches + patch_idx] = this_mesh_patch_locations[patch_idx - p_start];
}
```
###### Device Binding:
```cpp
// In packDataPointers()
relPosPatch.bindDevicePointer(&(granData->relPosPatch));

// In data transfer
relPosPatch.toDeviceAsync(streamInfo.stream);
```
#### Usage Examples
##### Example 1: Automatic Computation (Single Patch)
```cpp
auto mesh = std::make_shared<DEMMesh>();
mesh->LoadWavefrontMesh("my_convex_mesh.obj");
// mesh has 1 patch by default
auto locations = mesh->ComputePatchLocations();
// locations[0] will be (0, 0, 0)
```
##### Example 2: Automatic Computation (Multiple Patches)
```cpp
auto mesh = std::make_shared<DEMMesh>();
mesh->LoadWavefrontMesh("my_complex_mesh.obj");
mesh->SplitIntoConvexPatches(30.0f); // Split into multiple patches
auto locations = mesh->ComputePatchLocations();
// locations[i] will be the average centroid of all triangles in patch i
```
##### Example 3: Explicit Setting
```cpp
auto mesh = std::make_shared<DEMMesh>();
mesh->LoadWavefrontMesh("my_mesh.obj");
mesh->SplitIntoConvexPatches(30.0f);

// Manually specify patch locations
std::vector<float3> my_locations = {
    make_float3(0.5, 0.5, 0.0),
    make_float3(-0.5, -0.5, 0.0)
};
mesh->SetPatchLocations(my_locations);
```
#### Testing
A test file `test_patch_locations.cpp` has been created to verify:
1. Single patch meshes have location (0,0,0)
2. Multi-patch meshes correctly compute average centroids
3. Explicitly set locations are correctly stored and retrieved
#### Integration with Existing Code
The implementation is designed to be:
- **Non-intrusive**: Does not modify existing mesh functionality
- **Backward compatible**: Default behavior remains unchanged
- **Consistent**: Follows existing patterns (similar to `relPosNode1/2/3`)
- **Efficient**: Computed only once at initialization
#### Future Work
While the data is now stored in dT and transferred to the device, it is not yet used in simulation kernels. Future work may include:
- Using patch locations in contact force calculations
- Using patch locations for visualization
- Using patch locations for collision detection optimization
